I have a citygml file with detailed solid models and surfaces. I'm looking for a Workspace to convert to 3d SHP in separate layers, can anyone help?

I think a simple CityGML to Shape workspace created by the Generate option in Workbench will achieve what you want. The CityModel and Building features may not have any geometry, so you can disable their output if you like.
