As per Filemaker (http://www.filemaker.com/support/technologies/odbc.html) , Filemaker can connect to external applications via ODBC connections. As FME supports ODBC 3.x, you should be able to contect FME to a Filemarker file/DB. I haven't tested this, but if you do we'd love to hear about it.
