Hi there. It perhaps seems a bit obvious to say it but have you tried the 'Clipper' as it does cope witb 3D. There are some examples here, though not directly related to multipatch geometry: http://fmepedia.safe.com/articles/Samples_and_Demos/Point-Cloud-and-3D-Clipping
