Sometimes Crossover connections in workbench can't be avoided without using tunnels which hide the connection and make it all a bit messy. What would be good is if you could create a crossover display in the connection (or perhaps even coloured connection?) to show easily where the connection goes. At moment I am getting around this by adding vertices to connection to create a crossover like following to show the clear path but if you could select connection and do insert crossover or change colour of connection that would be neater.
