An FME Package uploaded to an FME Server can't be included in an FME Server Project. If you want to include it along with other project files you can do it manually, but that's not the idea. The other alternative is uploading it other FME Server environment from FME Desktop again.

Packages can now be added to a Project directly.
Packages are also added as a dependency automatically if a workspace references them. This is the case if you add a workspace directly, or if you add an item like an Automation that includes a workspace.
