If you get a error on FME Desktop. there's some hints here: FME Server Troubleshooting: Resources, one thing that's not mentioned there that might also be affecting this is low disk space on the drive that holds your shared resources (which is also where the job logs end up), triggering aggressive cleanup tasks.
