It is currently possible to download individual (or multiple selected) files from the Resources page of the FME Server Web UI. Please vote for this idea if you would like FME Server to support downloading entire folders.

One example would be to download the entire Logs folder.

A possible workaround for now is to use the FME Server REST API. Here workspace that allows downloading files and folder from FME Server using a workspace and the REST API:

There is a workaround: if you create a project containing just that resource folder and export that to a download you can rename the .fsproject file to .zip and unzip it.

We missed switching the status of this idea – this operation is now possible in FME Server 2019!

You cannot download the "top level" Resource Folder (e.g. Data, Logs, Temp), but you can for any folder contained within.
