I have multiple versions of FME Desktop installed and use a lot of batch files.
I always use the full path to the FME executable in the batch files to avoid using the wrong FME version.

If you set the relevant option during the install process the last installed version will grab the Windows file associations (so doubleclicking a .fmw file in Explorer will open the last Workbench version you installed). Just to be on the safe side I right-click and go through the "Open With" list)
