I am trying to setup a parameter as Choice with Alias which contains thousands of possible choices. The issue I'm seeing is after running, the choices are no longer selected. Say I choose 10 items, Run the workbench, and for whatever reason, need to run it again in the same session. All parameter inputs are saved, except for the Choice with Alias.

When you make the selection, is the Save as User Parameter Default Value box selected, if you are setting it from the Published Parameters dialog that pops up when you run the workspace? If so, what build of FME are you working with? You can check in Help > About FME Workbench.
Enabling that from the published parameters dialog should take care of things or if you will be using those parameter values frequently, it would be worthwhile setting up a Preset for the desired values so you can quickly and easily get that selection back.
