I believe you have to include the parameter "TM_priority" when you submit the job. Look at this article on fmepedia for more info.

The problem is I don't know how to include "TM_priority" when I create a scheduled task in the web admin interface.

I haven't got an instance of FME Server 2012 to test with right now, but according to the manual it should be possible to specify the priority when selecting the workspace to run in the scheduler. See pages 303-304 in this document for the specifics.
