For the same data source, the workbench finishes in 12.9 seconds in Desktop but when the same workbench is run from the FME Serve with same data source it never ends
What might be the issue here?

Check the logfile. There you should find the answer. You can find the logfile on your server <FMEServerDir>\\Logs\\jobsubmitterservice\\FME_job_<nr>.log
