Just to be sure that the workbench comply to adjustable best practices?
like if there are
- some bookmarks
- some annotations
- hide unused attributes
- no single input ports
..... (What else? some lists about best practices?)

Are you looking for something like a checksheet?
I've never seen such a list, but the example workspace for Certified Professional might be useful. You can download the example "BradgateProject(Annotated).fmw" from this page.

The only real checker is yourself....
But there are guidelines, or philosophy as described here:

With FME Desktop 2016, you can read a workbench (FME Workbench reader) and extract some information as Annotations, Bookmarks, Readers ...
yes the fmw reader return a lot of info on the ws but not all...hopefully it will get an upgrade in 2017
