We have a FME Server 2016 with 4 licensed engines. We are standing up a new FME Server 2018 and we would like to transfer some of the engines running on the 2016 server to the new server. Is that possible?

This is not so much a technical question as it is a licensing question.
You will have to contact your FME reseller for details on what impact this will have for your license and maintenance contract.
