I have defined the corresponding coordinate system in the server (FME \\ Reproject \\ MyCoordSysDefs LocalCoordSysDefs), which is normal in FME Desktop, and the corresponding coordinate system cannot be found in the server.

I noticed some suggestions from the FME Server Troubleshooting: Coordinate Systems article, can you confirm that you've uploaded your custom coordinate system to an FME Server repository and restarted your engines? It would also be good to check if your source dataset has a coordinate system defined, and you can do that in the reader. I'd recommend doing this at the FME Desktop level to edit your workspace before re-publishing to Server. Hope that helps a bit!
