I installed FME Server with a separate system database and now FME Server isn't working (Web UI missing options/menu - can't publish)

If I install with Express Install, everything works. However, I am trying to install with a separate system database and I'm seeing that the Web User Interface is missing a lot of pages and rendering incomplete in others.

In the past, with the same type of installation, I have had problems with being able to publish to FME Server and register with services.

This can happen if the required scripts are not run after the system database is switched:

We are looking to eliminate this requirement in the future.
