I assume your referring to Geodatabases created using the Geosoft 'Target for ArcGIS' product. If this is the case then I would guess the FME File Geodatabase reader. If FME cannot read these .gdb datasets then perhaps zip and attach a small example to this question and we can take a look.

The geodatabase i am referring to comes as a file rather than a folder. So the FME File Geodatabase Reader doesn't recognize it.
