Is it possible to run batch deploy mode on FME Server?

Not as such, but FME Server is of course perfectly capable of doing the same thing through automations (FME 2019) or notifications (prior to FME 2019). If you can elaborate a bit on what you want to do I'm sure we can come up with some suggestions.
