I have tested your workspace using batch deploy and it work perfectly.
It would be great if you could provide us with the log file to investigate further.
Just a note, make sure that your destination folder for the data is not the same as the one you are reading from sicne the shapefiles in reader and writer have the same name.

Finally we fixed the problem using a .bat file to call the fme proyect and automatize the process.
The problem using the FME batch deploy was that the "neighbor finder" suddenly stopped working and it generates and erroneous results.
Its strange since the result should be the same to make a single process, but that was it.
I tried using a "spatial relator", "feature relator " and a "feature merger" instead the neigbor finder to give the attribute, but the result were the same.
If you are still interested in that log file ask me, I will do the process and send the .log to you.

Glad to hear you have solved your problem. It is not necessary to provide the log file.
As for the issue with regards to spatial relator", "feature relator " and "feature merger" I suggest that you create a new question on this.
