Has anyone done any work using the Workspace Reader to compare two versions of a Workspace to identify differences? Ideas, sugegstions, comments (Workspaces!) all welcome before I try myself.

I haven't tried that specifically, but you need to be aware that the current version of the Workspace reader leaves a lot to be desired (in my humble opinion) as it skips a lot of important bits. Most importantly, it won't tell you anything about how the transformers are connected.

I have have some experience with the FMW reader and such issues as transformer version is available. I agree with @david_r that there are necessary additions to this new reader (start and end SQL foe example) but considering the fact that its brand new you can still come a long way with it.
I found using the IQ on the features resulting to be very useful in combining the feature types, using the workspace ID generated.
The workspace properties can also be read and use for (version) comparison.
