From Spring 2016 OS will be upgrading OS MasterMap Topography Layer data to the version 9 schema:

Will this have any impact on the OS (GB) MasterMap Reader in FME?

If you look at the schema in the FME installation folder, you should see it is already at version 9

e.g.

FME 2015

..\\FME2015.1\\xml\\schemas\\os\\mastermap

The sample data that OS have available can be read by both the OS(GB) MasterMap reader and the GML reader
