can this be done on the workbench-level?

I think this article describes what you are trying to do: https://knowledge.safe.com/articles/882/create-specific-directory-structure-in-the-data-do.html
It includes an example .fmwt and requires you to do two things at workbench-level before publishing the workspace back up to Server:
- Set up the FME_SERVER_DEST_DIR parameter
- Use the Fanout Dataset advanced parameter to specify the directory location
