I'd like to be able to set different WHERE clauses, or choose to apply a WHERE clause to only one FeatureType within the FeatureReader.

I posted teh same idea! BUt then realized the where caluse box can be set by an attribute. So an attribute creator set to a conditional value will allow you to feed in different where clauses for each data set.

I still think this would be worthwhile and would bring FeatureReader capabilities in line with the standard reader.

For example, a standard SDE reader allows for a WHERE clause to be set at the reader level, but also allows for individual WHERE clauses on each of the feature classes within that reader.

The FeatureReader only allows for a WHERE clause at the reader level.

I know that individual FeatureReaders can be used for each required feature class but this makes the workspace larger and is less efficient from a performance perspective.
