Can you confirm if you are using FME Workbench or FME QuickTranslator?

Under Reader parameter --> Which group by option are you currently using? i.e. LayerName, Geometry or Attribute Schema

Especially the answer by @Mark Stoakes . There currently are limitations in the vector tile writer.
