Does anyone have recommendations on training or white papers that go over the requirements and best practices for FME Server architecture? Looks like the training classes are geared towards building workspaces.

I recommend reading the first two chapters of the documentation, it's pretty good and it explains a lot of the concepts, it also gives good recommendations. There is also the chapter "FME Server architecture" that goes into quite a lot of detail.
